Khatami said "the United States is using international organizations, including IAEA, as tools" to pressure Iran over its nuclear program, the state IRIB TV website reported on Monday.
Khatami, also the leader of Tehran's Friday prayers, made the remarks Monday when he led Tehran's Eid al-Adha prayers.
If the IAEA is turned into a tool at the hands of the United States against Iranians, it will discredit itself, he was quoted as saying.
Khatami made the remarks referring to the United Nations nuclear supervision agency IAEA's report on Iran's nuclear program which is expected to be released this week.
The report is likely to hint at Iran's engagement in nuclear weapons work despite UN sanctions.
IAEA Director General Yukiya Amano had said at the UN General Assembly that while it was too early to make conclusions just yet, the report might possibly exacerbate Middle East tensions.

The National Oceanic and Atmospheric Administration announced that the deaths have been declared "an unusual event," enabling the agency to pour more resources into the probe. The declaration came after consultations with a panel of international experts established under the Marine Mammal Protection Act to monitor and investigate sea animal health concerns.
The 146 seals generally were less than a year old and had healthy appearances. They were found in Maine, New Hampshire — and across northern Massachusetts, including along Cape Ann.
At least two young seals were found dead in Rockport on Oct. 14 and 16.
The Whale Center of New England, based on Harbor Loop in Gloucester, has responded to calls to pick up the bodies of harbor seals that have washed up in Massachusetts, and interim executive director Dale Brown said her organization has brought the seals' bodies to the New England Aquarium to be necropsied.
